My 2003 Lincoln town Car gets water in the passengers floor board. My local dealership said they had never heard of the problem, but would be happy to look at it for me. I told them they had 8 years to have heard of it, since it's all over the internet.
I went home and pried off the rubber stopper that is under the car on the rear passenger side I shoved a shop vac hose into the opening and let the vacuum run for 10-15 minutes. It suctioned the water out of the foam pad that was in the floor pan. This also eliminates the wet carpet odor. The carpet odor leads me to believe that the floor pan isn't solid on the top side, where one places their feet. At any rate, I do the vacuum routine every time the car has been driven in the rain. What a pain in the neck. Other than that, the car is fabulous!
