dents , protrusion at bed panel seams dust in paint overspray

Picked up new truck from dealer, which arrived 1-year 11 days after ordering it. Driver side passenger door was out of alignment about 3/8" (lower than the front door. Large dust or debris particle under the paint on the panel just below the window glass, dent in door just below the paint flaw. Seams protrude on both thee exterior bed panels where the meet at the seams (vertical lines). Started first coat of wax on the truck today and noticed overspray on the roof panel above the driver passenger door as if there was repair work don prior to my taking delivery of the truck. Dealer sent photos to Ford to get authorization for repairs. I could have it fixed now or later, but the bed would need to be removed cab paint blending around cag up thru front passenger door. We all know eventually the aftermarket paint will not be the same and problems will occur after the warranty is up. Not sure how to proceed at this point.

Update from Mar 20, 2016: Took the 2016 F-150 to the dealer for them to take photos of the factory defects, I pointed out several other issues such as a protruding dent in right front fender and waves in body/paint down both sides of the truck. They looked at it and got authorization from Ford to fix. They will need truck 2-3 weeks, bed will need to be taken off all panels will need to be blended in. Only the hood and tailgate will be the remaining parts of the truck not having body/paint repair. I said the was unacceptable for a new truck and I requested they order a replacement truck. The dealer is in contact with Ford to see what they can do?

Update from Apr 25, 2016: Ford customer service manager says I have to allow the dealer the opportunity to fix. He said repairs around $2500.00. Spoke with dealer, apparently not everything was written up in estimate,. I now have to take back to dealer to have it looked at again. I now noticed additional spots of contention along with gaps between the interior sides of the bed box/wheel wells where dirt & dust will come in.

Oh I forgot to mention the Dealer does not know when they could schedule repairs due to such a high backlog of work in the body shop and suggested I could take to a independent approved body shop.

Update from May 14, 2016: Dealer sent me to another body shop, apparently a lot was lost when service writer tried to explain the issues with the first body shop. The estimate to fix all the body & paint issues is $13,535.84. Every panel on the truck will need some sort of repair/touch up/ blending. The only panel left untouched will be the tailgate. Oh get this. When I spoke with the dealer who got the approval form Ford to repair the truck under the original estimate of $1,947.49 he said it did not matter that the second estimate was so much higher. That it is common practice to have repair bills come in much higher that the original authorization? Seem pretty shady to me. I was wondering why I had such difficulty in getting copies of the original estimate. Setting up a meeting next week with dealer to resolve issue. Should be a replacement truck but that may be out of the question since FORD said I had to give the dealer an opportunity to fix, he did not have recent estimate at that time. Oh by the way, the manager of the body shop said I would not be happy with aftermarket paint, not as durable as factory paint?
